They are the exact same version, Gregg Shorthand Anniversary Edition. But two different books and ways of learning/teaching.
Which do you have?
Anni - If you have a thin brown book, or are using the online pdf one, divided into chapters and units.
FM - two black cover books. They say "Functional Method" on the cover or inside. These are not online in a pdf format.
Which should you use?
Which ever you prefer. If you have both, you can choose, even do both if you would like (if you do and use the same steno pad, use one side of the page for one version and one for the other. So start from the front fo rthe Anni and start from the back cover for the FM).
Is there any difference between the two?
The Anni has more theory in each unit, therefore it is divided into two weeks here. Gives you enough time to learn the theory/rules.
The FM has more reading and writing practice. Lots more. This also has the transcript to every assignment until the middle of the second book (the teacher's manual has the transcript). This is also divided up into 2 weeks.
Some rules/theory are presented at slightly different times, but not by much. Anni is usually presented earlier since there are less units/assignments. On this board they are pretty close, but one may present them sooner.
Week 1--read the unit thoroughly. Reread the unit as much as you can during the week. You could even get a pice of paper or post it and cover the longhand words and try reading the shorthand words on the lists.

Week 2 -- this is for writing the shorthand.
The post for this week you can come and share your challenges and successes. Feel free to post a picture of your shorthand.
For the first lessons you will just read. Review the words before the reading (and later writing) assignment thoroughly.
If you finish reading (and later writing) the assignment, go back and reread the lesson.
If you still have time or find yourself struggling in reading (and later writing), go back at least 2 assignments and just read, reviewing word lists and theory.
